The Uganda Cranes forward calmly converted from the spot after Gadafi Iddrisu handled a pass that was aimed at the former taxman inside the six.
He completed his brace shortly after the hour after running through to find Agyapong’s through pass before chipping over the advancing keeper for Kotoko’s third.
The goal took Kotoko to 35 points, six behind the leaders, Aduana, with two games at hand.
The brace sent Mukwala to second on the scorers’ chart with ten goals, two adrift of Mizark Afriye of Berekum Chelsea.
