Morata and Rodri were caught singing about a sovereignty claim on Gibraltar at the team's European Championship title celebration.
According to UEFA as reported by ESPN, a disciplinary inspector "is being appointed to evaluate a potential violation" of the two players' regulations.
Morata and Rodri led hundreds of supporters in singing "Gibraltar is Spanish" during a celebration in Madrid on Monday.
Over three centuries, Gibraltar, located at the southernmost point of Spain, has been a British overseas territory.
The chant came as a concern to the Gibraltar Football Federation and filed a formal complaint to UEFA on Thursday.
UEFA have not provided a timeline for the potential case, which might result in the players' suspensions from September's Nations League matches.
